Has anyone experienced issues with SMART Notebook 11 for Mac, and loosing control of the mouse / trackpad when connected to a SMART Board?"

Any chance the mouse is maybe lost in extended mode? Did you mirror your displays? I have also found our SMART Boards work best in 1024 X 768 resolution for both the computer and projector.
Basic directions to mirror displays or set resolutions:
1. Click on the apple in the top left corner
2. Select System Preferences
3. Choose Displays
4. Select the Arrangement tab at the center of the window (Arrangement tab only shows if the projector is on and plugged into the computer)
5. Check the box to mirror displays and check the box to show displays in menu bar.
6. Move both windows and set to 1024 X 768.
Check system preferences. I vaguely remember about disabling a trackpad when external mouse was used in the older laptop. Just an idea.
