We had the same problem here with the pens on the Floating toolbar not working outside of Notebook. First, SMART Ink only works outside of Notebook when your computer is attached to a SMART Board. In previous versions of Notebook, the floating tool pens were accessible even when not attached to a board.
Second, be sure SMART ink is running. The tech at SMART advised us to add SMART Ink to Start Up. Once we did this the pens worked and the SMART Ink toolbar was visible on all non-SMART programs on a computer attached to a SMART Board.

@markparsons on the copy of the Notebook 11, the Floating tools works the same way as the new SMART Ink does. When you select a pen tool on the toolbar, the SMART Ink tools kick in. From here you will have the options of inserting handwriting as text, or SMART note on the desktop.

I was meaning that the functions like the calculator, spotlight, capture, etc. would all work, but not the ink like highlighters, pens, magic, pen.

I also cannot use floating tools outside of Notebook. The tools actually work, but not the pens....they all act as the select tool.

I had similar problems last week. My fix was not to disable the Virtual Tablet PC, but to change the settings. I created an illustrated guided that I've been sending to customers with similar problems. Check it out:http://smarterguys.com/support/faqs#win7 Let me know if I need to make any changes please.

I am having issues with Windows 7 and being hooked to a board. I have done 4 emails worth of "fixes" SMART has sent me to try and I still get the keyboard from windows popping up and the circle select icon where ever I touch. I have disabled the Virtual Tablet PC drivers 3 times and each time I restart, another pops up in the device manager. Any advice out there?

Since installing the NB 11/Response '12 upgrade, it has been running ever so slowly, and sometimes locking up. It takes close to a minute to open a NB file. Response reacts very slowly to button clicks. Is anyone else experiencing this?
